Yeah, Google Blog Search is just… not good for incoming links. Even Technorati is having issues and is displaying your own links sometimes, but at least it displays links from other blogs as well.
I wonder who changed it. I don’t normally have problems with Technorati’s incoming links, but I’ve seen duplicate entries now and then (main page + the actual post).
Maybe this weekend I’ll tweak the plugin up a bit and try to add in some sort of filter so it doesn’t display your own links, seeing as how Technorati isn’t doing a good job of it.
That might be a good idea.
Could you also devise a filter to get rid of duplicates? Take a look at this screencap:

Now that I think about it, making a filter like this would require manual hacking (it would be impossible to do from the plugin the way I have it designed), but I’ll try some things out and make a guide.
One quick thing, are those duplicates from the same URL?
